Common ecommerce operations problems and how to fix them

The most common ecommerce operations problems for a growing Amazon, Walmart or Shopify brand fall into eight patterns: best sellers running out, one unit selling twice, "where is my order?" tickets, Amazon account health warnings, a lost Walmart buy box, margin shrinking as revenue grows, 3PL errors and a founder who is still the operations system. Each page below starts with the problem in an owner's words, then shows the cause, a fix you can start yourself this week and what it costs if we run it.
Which of these common ecommerce operations problems sounds like yours?
Pick the sentence closest to something you said last week.
Stock and inventory
Why top SKUs run out, a cost formula for your own sales and seven steps from real lead times to alerts that fire while there is still time to reorder.
"We oversell when the same stock is listed on more than one channel."How one unit sells twice across Amazon, Walmart and Shopify, how few cancellations miss each marketplace's standard at your volume and the six-part fix.
Orders and customers
The four causes behind order-status tickets, a worked cost example and eight steps that answer the question before customers ask it, marketplace orders included.
"Orders ship with the wrong item, or none at all."How to trace each wrong or missing order to one of six causes, why three are usually yours, what to ask your 3PL in writing and when to switch.
Marketplace standing
What to do in the first 24 hours after an Amazon account health warning, the mistakes that make a case worse and a daily routine that catches the next notice early.
"We are on Walmart, but we rarely win the buy box."How Walmart chooses the buy box winner, Pro Seller thresholds set against the baseline standards, five checks to run before you touch a price and when a buy box is not worth chasing.
Margin and team
Where margin goes as a brand grows, the dated 2026 fee changes that land on every unit, three levels of contribution margin and a fix that ranks SKUs by margin dollars instead of revenue.
"The founder is the operations system."What it costs when every order, reorder and refund waits for you, why a new hire alone does not fix it, a five-day dependency test and a decision-limits table to hand over with.
How every solution page is built
Each page follows the same order, so you can compare two problems or forward one to a colleague: the problem in the owner's words, what it costs, the causes with a check for each, the fix step by step, what to do yourself first, how we run it and how to measure it.
Outside numbers carry a named source and a date, and sample numbers are labeled as samples. Every page also says which numbers we report and that we do not promise them, because marketplaces, carriers and demand move them.
Problems that travel together
-
Stockouts and overselling
share a root: no single stock count across channels and locations. Fix the count, then the reorder points.
-
Order-status tickets and 3PL errors
share a warehouse. An order that sits unscanned at the 3PL becomes a "where is my order?" email two days later.
-
A lost buy box and shrinking margin
pull against each other. Cutting price can win the buy box and lose the margin, so set a floor per item before you reprice.
-
The founder bottleneck
sits behind all of them. When the process lives in one head, the other seven wait for that person.
Few brands have only one of these. They arrive in pairs, and fixing them in the wrong order wastes time.
Where to start if you have more than one
Start with account health, then stock, then margin, then customers and the 3PL. The reasons:
- 01Account health first.
A warning has a clock on it and can stop all selling. Act on it the same business day.
- 02Stock second.
Stockouts lose sales, and oversold orders become cancellations that both marketplaces score. Walmart expects a cancellation rate of 2% or below (Walmart seller performance standards, Jul 28, 2026), and Amazon asks for below 2.5% (Sell on Amazon, Oct 16, 2024). Fix stock before you raise ad spend, because ads on an empty listing waste money.
- 03Margin third.
Once stock is steady, rank SKUs by margin dollars and fix the ones below their floor.
- 04Customers and the 3PL fourth.
Many ticket causes trace back to stock and delivery promises, so fixing those first shortens this list.

Problems with their own pages elsewhere
Some problems are narrower, or belong to one marketplace, and live in our guides and channel pages:
- Walmart unpublishing your items: the Walmart item unpublished guide covers the reason codes and the fix for each.
- Lost or damaged FBA units nobody claimed: FBA reimbursements, included in every monthly plan with no commission.
- Category approvals, documents and claims rules: Amazon and Walmart category requirements by industry.
- A messy operation you cannot yet name: the Cost of Chaos calculator puts a yearly figure on it.

What does it cost to fix an operations problem?
Seeing it costs nothing: the Profit Leak Scan prices each problem within 48 hours of working read-only access. A one-time fix is a Relay Module at $750, or $1,500 to $3,500 for an advanced build. If you want our team running the fix every business day, Ops Desk starts at $1,499 a month.
Can we fix these ourselves?
Yes. Every page has a "what to do yourself first" section you can start this week with a spreadsheet and the reports already in Seller Central, Seller Center and Shopify admin. Bring in help when the routine needs someone every day and nobody on your team has the hours.
Which problem should we fix first?
Account health warnings, because they have a deadline and can stop all selling. Then stock, because stockouts lose sales and oversold orders count against your cancellation rate. Then margin by SKU. If you are not sure which problem is largest, the free scan ranks what it finds by dollar impact.
Do you promise results?
No. We commit to process: what we check, how often, how fast we reply and what we report each week and month. Marketplaces, carriers and demand move outcomes that no one controls, so each page lists the numbers we report and says plainly that we do not promise them.
Do the fixes cover Amazon, Walmart and Shopify together?
Yes. Most of these problems appear once a brand sells on more than one channel or ships from more than one location. The fixes assume one stock count, one margin view and one log of open issues across Amazon, Walmart, Shopify and your 3PL.
We are a new store. Is this for us?
Partly. Account health warnings and stockouts can hit a store in its first months, and the do-it-yourself steps work at any size. Our monthly plans for these problems are built for brands selling $1M or more a year, so new stores start with a free Launch Readiness Check and Store Care from $399 a month. Most new stores take months to find steady sales, and some never do. Inventory, platform fees, freight and ad spend are paid by you.
