Common Shopify problems and solutions for store owners

The most common Shopify problems are small operational gaps that repeat every day, not bugs.

Quick answer

The Shopify problems that cost owners most are operational: abandoned checkouts, "where is my order?" tickets, lost chargebacks, payout holds, stockouts and oversells, returns without rules, rules broken by the end of Scripts, missing purchase tracking and app sprawl. Each has a findable cause, a fix and a number to watch weekly.

Each one below has a cause you can find and a fix you can measure.

How to use these Shopify problems and solutions

Find the problem in your own words. Read the cause first; the fix only works if the cause matches. Then pick one number to watch weekly so you know the fix worked. Market figures are labeled with their source and are context, not a forecast for your store.

If several problems sound familiar, fix them in order of money at risk, not in order of annoyance. A payout hold or a stockout on your best seller costs more this week than an untidy app list. Write a rough dollar figure next to each problem before you start, even if it is a guess, and revisit it once you have a month of data.

"Shoppers add to cart, then leave at checkout."

  • What it looks like:

many checkouts started, few completed; the drop happens at shipping or payment.

  • Cause:

surprise shipping costs, slow delivery estimates, a forced account, too few payment options or a checkout rule that broke. Context: carts are abandoned 70.22% of the time on average across 50 studies (Baymard Institute, page updated Sep 22, 2025).

  • Fix:

show shipping cost or a free-shipping threshold on the product page; turn on accelerated checkouts such as Shop Pay; allow guest checkout; test checkout on a phone with a real card; send an abandoned checkout message (Shopify Messaging or your email tool).

  • Relay Module or service:

Ops Desk checkout and tracking checks; module 02 and module 05 for doing it yourself.

  • Measure:

checkout completion rate (orders ÷ checkouts started), weekly.

"Our inbox is full of 'where is my order?'"

  • What it looks like:

most tickets ask for tracking; replies slow down in busy weeks; customers ask twice.

  • Cause:

customers are not told before they ask. Context: "Where is my order?" requests account for 18% of incoming support requests on average (vendor estimate: Gorgias data, page updated Nov 13, 2023).

  • Fix:

shipping confirmation with tracking on every order; a delay note when a carrier scan stalls; a tracking page; automatic answers for order-status questions; people for the exceptions.

  • Relay Module or service:

WISMO Breaker (Relay Modules from $750). More on this problem: where is my order tickets.

  • Measure:

order-status tickets per 100 orders and first reply time.

"We keep losing chargebacks."

  • What it looks like:

disputes noticed after the deadline; no delivery proof; the same customers disputing again.

  • Cause:

evidence spread across Shopify, the carrier and the helpdesk, with nobody owning the deadline. Shopify Payments usually gives 7 to 21 days to respond; the US fee is $15, and the disputed amount and fee are returned if you win; the card company review can take up to 75 days (Shopify Help Center, read Oct 20, 2026). Context: a chargeback costs merchants an average of $128 in fees and internal costs, not counting the goods lost (Mastercard, page updated Jun 8, 2026).

  • Fix:

a dispute calendar with every deadline; evidence packs (order, tracking, delivery proof, messages, policy accepted at checkout); signature or photo proof on higher-value orders; clear refund policy.

  • Relay Module or service:

Returns Relay (Relay Modules from $750).

  • Measure:

disputes won as a share of disputes received.

"Shopify is holding our payouts."

  • What it looks like:

an admin banner or email; orders keep coming in but money does not.

  • Cause:

Shopify lists information requirements, incorrect bank account details, product eligibility, a business type or model not supported on Shopify Payments, sanctions, creditor or legal action and its banking partners needing to verify the business (Shopify Help Center, read Oct 20, 2026). Reserves can also hold funds from your sales to cover disputes and refunds.

  • Fix:

only the store owner can resolve a hold: read the admin banner and the owner's email, provide what is asked and reply directly to Shopify's email after checking it is genuine. Keep business details current and dispute levels low.

  • Relay Module or service:

Profit and Cash Pulse shows payouts held and when they land.

  • Measure:

days from hold notice to resolution; cash days covered by your 13-week view.

"We keep running out of our top sellers."

  • What it looks like:

sold-out badges on top products; rushed air freight; ads paused.

  • Cause:

no reorder point, or one that ignores supplier lead time.

  • Fix:

reorder point = average daily units × lead time days + safety stock, reviewed weekly; draft POs before the point is reached. Stocky is no longer available after Aug 31, 2026 (Shopify Help Center), so stores that used it need a new purchase order routine.

  • Relay Module or service:

Stock Flow ($1,500 to $3,500). More on this problem: stockouts on best sellers.

  • Measure:

stockout days on your top 20 SKUs.

"We oversell when the same stock is on Shopify, Amazon and Walmart."

  • What it looks like:

canceled orders; angry customers; marketplace metrics at risk.

  • Cause:

slow sync, wrong SKU or bundle mapping, warehouse stock not mapped to locations. On Walmart, cancellations are scored with a standard of 2% or below (Walmart Marketplace Learn, updated Jul 28, 2026).

  • Fix:

one stock count across every channel and location; correct mapping; buffers on fast sellers; weekly reconciliation with the 3PL.

  • Relay Module or service:

Stock Flow; 14-Day Ops Foundation for brands at $1M+. More on this problem: overselling across channels.

  • Measure:

    cancellations by channel, weekly.

"Returns are handled case by case."

  • What it looks like:

no standard answer on who pays return shipping; returned stock waits weeks; refunds before items come back.

  • Cause:

no written return rules and no reason codes. Context: NRF and Happy Returns estimated that 19.3% of online sales would be returned in 2025 (Oct 15, 2025).

  • Fix:

return rules by reason; exchange offered first; restock within a set time; reason codes by SKU fed back into product pages. Note: from Oct 23, 2026, merchants using Shopify Tax or Tax Platform in the United States have tax calculated on return shipping fees (changelog, Sep 25, 2026).

  • Relay Module or service:

Returns Relay (Relay Modules from $750).

  • Measure:

return rate and days to restock, by SKU.

"Our discount or shipping rules stopped working."

  • What it looks like:

tiered discounts not applying; a shipping rate that should be hidden now shows; payment methods in the wrong order.

  • Cause:

the rule lived in a Shopify Script. Scripts stopped running on Jun 30, 2026 (shopify.dev changelog).

  • Fix:

run the customizations report under Apps, Script Editor, Replace Shopify Scripts; rebuild what you still need with an app built on Shopify Functions or a custom Function; test with real orders.

  • Relay Module or service:

a Relay Module (from $750) or Ops Desk.

  • Measure:

every rule passes a real-order test.

"Our ad platforms stopped seeing purchases."

  • What it looks like:

sales in Shopify, but fewer purchases reported in ads; campaigns look worse than they are.

  • Cause:

tracking lived in the Thank you page Additional scripts box, now view-only. Non-Plus stores had to upgrade by Aug 26, 2026 (Shopify Help Center).

  • Fix:

move tracking to channel apps and Shopify's pixel tools; place a test order and check each platform records it once.

  • Relay Module or service:

    a Relay Module (from $750).

  • Measure:

purchases reported per platform against Shopify orders, weekly.

"We pay for dozens of apps to get basic functions."

  • What it looks like:

monthly app bills nobody can explain; slow pages; overlapping tools.

  • Cause:

apps added one at a time and never reviewed.

  • Fix:

quarterly app audit (template on Tools and apps); move jobs into Flow and Shopify's built-in tools; replace apps still using storefront script tags before Mar 1, 2027.

  • Relay Module or service:

    Ops Desk monthly app audit.

  • Measure:

monthly app spend and app count.

"Revenue is up, but margin is not."

  • What it looks like:

record sales month, smaller bank balance.

  • Cause:

fees, shipping, ad costs, returns and landed cost not tracked per SKU; a payment provider fee you did not plan for (2% on Basic if you do not use Shopify Payments, Shopify pricing).

  • Fix:

contribution margin by SKU and channel after every fee, with a floor for each SKU and an alert when it drops below.

  • Relay Module or service:

Margin Guard; Profit and Cash Pulse; the free Profit Leak Scan for brands at $1M+. More on this problem: revenue up, margin down.

  • Measure:

    contribution margin by SKU, weekly.

"We all log in with the owner's account."

  • What it looks like:

staff, freelancers and agencies share one login; nobody knows who changed a setting; two-step codes go to one person's phone.

  • Cause:

the store started small and access never caught up. On Basic, staff accounts are "Not included"; Grow includes 5 and Advanced 15 (Shopify pricing, read Oct 20, 2026). Shopify's rules for service providers say that "Asking a merchant for their password, or using a merchant's credentials to access their store, is prohibited" (Shopify Help Center, read Oct 20, 2026).

  • Fix:

turn on two-step authentication for the owner; give each staff member their own account where your plan allows; give agencies and freelancers collaborator access; remove anyone who has left the same day.

  • Relay Module or service:

our security and access rules apply to every client: named logins, least privilege, never the owner password.

  • Measure:

number of people using the owner login (target: one).

"Customers complain that orders take too long."

  • What it looks like:

messages asking where the order is before tracking even exists; refund requests on late orders; reviews mentioning delivery.

  • Cause:

a stated shipping time the warehouse cannot meet, or no stated time at all. The FTC's Mail, Internet or Telephone Order Merchandise Rule requires a reasonable basis for any shipping time you state, and if you cannot ship on time you must seek the customer's consent to the delay or cancel and refund (FTC business guidance, read Oct 20, 2026).

  • Fix:

measure your real handling time for a month; state a time you meet on almost every order; send a delay note the day you know an order will be late; review the shipping promise with your warehouse or 3PL quarterly.

  • Relay Module or service:

WISMO Breaker for delay notices; module 04 for doing it yourself.

  • Measure:

share of orders shipped within your stated time, weekly.

Questions

Questions about Shopify problems

Get a free Profit Leak Scan
Why does Shopify hold payouts?

Shopify lists information requirements, incorrect bank account details, product eligibility, unsupported business types, sanctions, creditor or legal action and its banking partners needing to verify the business (Shopify Help Center, read Oct 20, 2026). Reserves can also hold funds against disputes and refunds. Only the store owner can resolve a hold.

How long do I have to answer a Shopify chargeback?

Usually 7 to 21 days, and Shopify submits your response to the card company on the due date even if you add no evidence. In the US the fee is $15, returned along with the disputed amount if you win (Shopify Help Center, read Oct 20, 2026).

Why did my Shopify discounts stop working in July 2026?

If they ran on Shopify Scripts, they stopped on Jun 30, 2026. Rebuild them with an app built on Shopify Functions or a custom Function, then test with real orders. The customizations report under Apps, Script Editor lists what was active.

How do I stop overselling on Shopify?

Keep one stock count across channels and locations, map SKUs and bundles correctly, set buffers on fast sellers and reconcile weekly with your warehouse. If marketplace orders reach Shopify late, oversells follow. Track cancellations by channel weekly to see whether the fix holds.

How do I reduce "where is my order" emails?

Tell customers before they ask: tracking on every order, a delay note when a shipment stalls and a tracking page. Then let a person handle only the exceptions. Count order-status tickets per 100 orders before and after the change, so you know it worked.

Why are my sales up but my bank balance down?

Usually margin and cash timing. Fees, shipping, ads, returns and landed cost may be taking more per order than you think, and inventory you paid for is waiting to sell. Track contribution margin by SKU and a 13-week cash view.

Which Shopify problem should I fix first?

The one costing the most money this week. For most stores that is a stockout on a best seller, a payout hold or margin lost to fees nobody tracked. Write a rough dollar figure beside each problem on this page that applies to you, fix the largest and measure it for a month before starting the next.

Is the Profit Leak Scan really free?

Yes. Brands selling $1M or more a year get a written report within 48 hours of working read-only access, by email. No sales call is required, and you keep the report whether or not you hire us. We never ask for your password.
