Module 04: Shopify shipping and fulfillment guide, from rates to 3PLs

Customers remember two moments: when they paid and when the box arrived.

Everything between is your shipping system, and this Shopify shipping and fulfillment guide shows how to run it.

Quick answer

Set Shopify shipping profiles from real packed weights and box sizes, state delivery times you can meet, send tracking and delay updates before customers ask and check the box size (carriers can price large, light boxes by size). Move to a 3PL when packing takes more hours than you have.

Lesson 4 of 8 in our free Shopify guide. Read it in about 10 minutes, then work through the checklist at the end.

Most new stores take months to find steady sales, and some never do. Inventory, platform fees, freight and ad spend are paid by you.

How do you set shipping rates?

Weigh and measure each product packed. Build shipping profiles in Shopify by weight or price band. Decide what you charge: real rates, flat rates or free shipping above a threshold (priced into the product or the threshold). Check the box: carriers can bill by size instead of weight when a box is large and light, so a smaller box can cost less.

Worked example (illustrative · sample figures): your average order is $45 and your average label costs $8. If you offer free shipping on every order, $8 comes out of each order's margin. If you set free shipping at $60 and charge a flat $6 below it, customers who add a second item to reach $60 raise the order value, and the rest cover most of their label. Run your own numbers for both options with your real order values before you choose, and show the threshold on product pages so it is not a surprise at checkout.

What delivery promise can you make?

State only what you can meet. The FTC's Mail, Internet or Telephone Order Merchandise Rule requires a reasonable basis for any shipping time you state, or a reasonable basis to believe you can ship within 30 days if you state none. If you cannot ship on time, seek the customer's consent to the delay, telling them they can cancel for a full, prompt refund, or cancel and refund (FTC business guidance, read Oct 20, 2026).

How do you stop "where is my order?" tickets?

"Where is my order?" requests account for 18% of incoming support requests on average (vendor estimate: Gorgias data, page updated Nov 13, 2023). Send shipping confirmation with tracking, a delivery notice and a delay note when a scan stalls. A branded tracking page helps. Module 05 covers the messages themselves. Shopify Flow can now buy labels automatically for orders that match your rules (changelog, Oct 15, 2026), which speeds up simple orders.

When should you use a 3PL?

  • How fast is receiving?

Ask how many business days from delivery at the dock to stock being available to sell.

  • What is the pick accuracy, and how is it measured?

Ask for their error rate and what they credit when they ship the wrong item.

  • What is the daily cut-off?

An order placed at 2pm should ship the same day if your promise says so.

  • How is everything billed?

Storage, pick and pack, packaging, receiving and special projects should each have a written rate. Our 3PL invoice audit guide shows how to check a bill line by line.

  • How does their stock count reach Shopify, and how often?

If the sync runs hourly and you sell fast, set a buffer.

Consider a 3PL when packing and shipping take more hours than you can give, when you need a warehouse closer to customers or when you sell on several channels from one stock pool. Before you sign, check: receiving times, pick accuracy, cut-off times, how they bill storage and extras and how their stock count syncs with Shopify. "Received" is not the same as "available to sell". Amazon's Multi-Channel Fulfillment can also ship Shopify orders from FBA stock: "Merchants can now select Amazon MCF as their fulfillment partner to deliver their Shopify orders" (Amazon press release, Business Wire, Sep 18, 2025).

Before you sign with any 3PL, get answers in writing to these questions:

A Shopify shipping and fulfillment checklist for every week

Five checks, on the same day each week, keep shipping from becoming the reason customers write in:

  • Share of orders shipped within your stated time (set a target and track it).
  • Orders with a stalled tracking scan for more than two days, each with a delay note sent.
  • Average label cost per order, compared with what customers paid for shipping.
  • "Where is my order?" tickets per 100 orders.
  • Damaged, lost or wrong-item orders, each with a cause written next to it.

If one number moves the wrong way two weeks in a row, find the cause before it becomes a pattern.

Key takeaways

  • Shipping rates come from real packed weights and box sizes.
  • Promise only delivery times you can meet, and tell customers early about delays.
  • Choose a 3PL on accuracy and stock sync, not only on rate.

Do this now

  • Weigh and measure every packed product.
  • Rebuild shipping profiles from those numbers.
  • Turn on shipping and delivery notifications.
  • Write your delay notice template.
  • Count weekly "where is my order?" tickets.

Questions

Should I offer free shipping?

Only if your margin covers it. Many stores set a free-shipping threshold above their average order and show it on product pages, so the offer raises order value instead of only cutting margin. Work out the label cost on your average order first, then decide whether to absorb it, share it or charge it.

What is dimensional weight?

Carriers can bill by box size instead of actual weight for large, light boxes. A smaller box can lower the label cost. Measure every box you use, compare the billed weight on a few real labels with the actual weight and keep a short list of box sizes matched to your products.

How fast must I ship under US law?

You need a reasonable basis to ship within the time you state, or within 30 days if you state none. If you cannot, ask the customer to consent to the delay and offer cancellation with a full, prompt refund (FTC business guidance, read Oct 20, 2026).

When should I switch to a 3PL?

When packing takes more hours than you have, you need faster delivery to more regions or you sell across channels from one stock pool. Measure your current ship time and error rate first, so you can hold the 3PL to that standard or better in the contract.

Can Shopify buy shipping labels automatically?

Yes. Since Oct 15, 2026 Shopify Flow can buy labels for orders that match your conditions (changelog). The post does not state plan or country availability, so check in your admin. Start with simple single-item orders and check the first labels by hand.

Can Amazon fulfill my Shopify orders?

Amazon's Multi-Channel Fulfillment can ship non-Amazon orders, including Shopify orders, from FBA stock (Amazon, Sep 18, 2025). Check the fees, delivery speeds and packaging options before you rely on it, and make sure the stock it uses is counted once across all your channels.
